Relativity, everything in space is constantly moving, and gravity wells make convient targets.  When aiming for a star your stellar drift in a jump is usually less then 5000 kilometers. In deep space it can be millions of kilometers.  because the stellar coordinates of a deep space station are constantly changing, it makes a much smaller target.

I would think that with enough HPG's you could (in theory) keep the deep space position reasonably accurate.
You would need 6 or more contact points surrounding the area.  The deep space station would need to connect to each contact point on a regular basis to keep the position fixed ad known.  I would think every few hours in a random rotation connecting to each contact HPG.

As to the Dangers in deep space:
rogue planets
black holes
comets
asteroids
-to name a few known ones
*all without stars to help detect them early

Not just natural threats though you would have to charge drives manually which could cause its own problems

I agree, in games I played I would place these stations near planets like Jupiter, which could be used to refuel ships
